I grew this dewy pine from seed and it was a bit light starved before I brought it outdoors. Can I add some soil to the pot to support it, so should I just let it lean on the stake?

So, add the gravel as a topdressing? I understand that the plant is delicate, that's why I was hesitant about doing anything with it but also why I don't want that tiny stem exposed to the strong winds here in Arizona.

I'd apply the gravel as a top dressing up to the base of the new solid growth.
After it's well supported, you can sprinkle tiny amounts on top of the old stem to bury it and hold it down.
You can also use a mix of sand and gravel or just sand where you cover the old skinny stem.
