I am concerned that my media often has too much residual water, even after I get rid of it during flasking it still appears afterwards.

I guess my gel medium is different from yours, but I had the same trouble before.

Try to mix sugar and ager (and other materials) first (in dry conditions).
Steer measured water and put ager mixed powder in water little by little.
Keep steering well before heat.
Heat the medium and mix well, heat the medium mix well.

I put all material at once and heated it and mixed. when It became clear by heat I finished mixing.
Sometimes well medium, sometimes a little hard medium and water.
Hard medium gone smaller and much water came after and after.

I'm sorry my English is not so good enough to tell you what I mean.
I hope you understand what I mean and solve your problems.

When I pour media and allow it to solidify, I do not use it immediately. I usually wait a few minutes for it to cool, dump out the condensation, wait a day or so and dump out any left over condensation. Condensation will always be present, however, it helps to have less water pooling up in the media.
You could also try tilting the flask or tube and allowing the media to solidify unevenly. This uneven distribution of the agar will allow water to pool at the lower end of media while your plant remains above the pool of water.

Good luck, pal.
