Try placing a fan nearby to dehydrate the algae, then you may not need to repot and risk damaging your seedlings.

Also, beware..
If you have a fan blowing on the seedslings they will lose water quickly and be absorbing lots of water from the soil, make sure they dont dry out..

As a side note.. would doing this encourage there roots to grow more?

as long as the temperatures don't get too high, you should be fine

Just 2 seeds germinated? That's a very poor germination rate. Heat helps germination a lot (unless one overdoes it and cooks the seeds). Algae can be a problem if the medium surface is too wet. That's one reason I use a covered germination container; so I can ensure almost 100% humidity and not have to water so much or as often. This helps keep the algae down but still leaves the seeds in a moist enough environment to germinate and not dry out while their initial root is growing into the soil.

if you sterilize the soil you use wait for it to cool down and then stick the seeds in will algae still grow?

you really shouldnt worry about humidity. what you should do is put a fan or something around to help dehydrate the algea. but first of all, ARE YOU SURE ITS NOT JUST SPAGHNUM MOSS? WHICH IS BENEFICIAL TO IT? make sure its actually algea.if its not, you could be killing the one thign that will make your plants big and strong!
