If you have a large budget,it will be fairly easy to determine which microbe contamed your culture.

we can apply CTAB or someother methods to extract whole DNA from pure culture,then amplify some conserved regions of its gene,sequence them and subject to database(NCBI has such a database for free i remenber)and download related sequences to build a Evolutionary tree.from the tree we can locate which genus or spieces it belongs to.
