recently split a flytrap and the smaller one I got has a few short roots, I’ve potted it up but how long until it should start working on its root system?

Personally, if there are no roots or very short once, I will keep the pot in a bag for a few weeks until the roots get established. The high humidity allows the plant to absorb some water through its leaves.

I don't know what you have available but once you bag it, just keep it in bright, indirect sunlight. You don't want to cook the plant in the bag. I find that this is easier to do indoors with grow lights, but I have the set up to do that.

ive not got any growlights and i dont plan on buying any, could i keep it in the greenhouse bagged but put something on the shelf above it to block out some light? or should i do it on a south-facing windowsill inside? im not sure what option would be better

As long as the sun isn't shining directly on it and turning it into a solar oven, it is fine. On a shelf with something above it will do nicely. What kind of humidity do you get in the greenhouse?
