Should you leave it overnight in water again, don't freak out. It's unlikey to hurt it. There's nothing to prevent a soaking, 24-hour rain storm in it's native environment. So an occasional bit too much of water won't kill it.
As long as the newer roots are firm and green/silver and there's no fungus or other unpleasantness going on, I'd say you're doing fine. Roots, like leaves, will die off. If it's the older (lower) leaves and the older (inner) roots, I wouldn't worry. The squishy roots are probably just rehydrated dead roots. Anyway, I almost always find some during re-potting.
